You could still merge the two Thomases, and then the two fathers, leaving the mothers separate until the conflict is resolved. From what I can see online, it's all the same family, just disagreement about the maiden name of John's wife, Mary.

The Shrimpton surname appears to derive from the fact that widow Mrs Mary Drury left a bequest to a cousin Shrimpton. (Per Pope)

William Richard Cutter, New England Families Genealogical and Memorial: Third Series, Volume IV, page 1713, does not provide a surname for her on page 1713, but does claim on 2282 that she was a Shrimpton.
 

Weare as her surname comes from:

I found a Drury researcher online who seems to know his stuff, and I've emailed him to see what he knows.
Thanks Jillaine, since this line affects quite a few will wait and give everyone a chance to input their thoughts. Will clean up the profiles now and get ready for what ever.

I have found the same problem on ancestory. However I will double check but I think I resolved by find  a previous marriage. ever found a record to prove it I cant attach the screen shot her but I found it on ancestory. it was a short marriage. hope this helps. She was born Mary Weare married henry shrimpton in england and then John. according to the records i have.

John Drury's wife was Mary Weare.  I also remember reading in the Early Drury Line of New England written by Linda L. Kmiecik that Hugh's second wife, Mary's maiden name was Shrimpton.  Before she married Hugh her previous husband was Edward Fletcher.
Kim, thanks for responding to this very old post.  Looks like it never got resolved.  What's your source for confirming her maiden name? As you see from above, there are as many sources supporting Weare as Shrimpton and none of the sources are particularly strong.

Also, what's the source for the name of Hugh Drury's second wife?

My source is the Early Drury Line of New England which was written by Linda L. Kmiecik.

This is what it says in the book about Hugh's second wife:

Hugh married, October, 1676, his second wife, Mary, widow of Rev. Edward Fletcher of Boston.  Also in another book, Drury Family by W.L. Holman, 1952, it states Mary Fletcher, second wife of Hugh Drury, filed in court to live apart from Hugh, saying she had never been his wife, through no fault of hers, despite the fact that the courts ordered her to do so.

 

Then for John Drury it says in the Early Drury Line of New England that he married Mary Weare.  And it even mentions about Shrimpton but according to this source that is an error.  And this is where it says that the maiden name of Hugh Drury's second wife, Mary, widow of Rev. Edward Fletcher was Shrimpton and an Aunt to John's wife, Mary Weare.  This could account for the mix-up of the names.

So I hope this helps.
