He married Clarissa Mayhew on 17 December 1795 in Chilmark.[4][5] They had the following known children:

Thomas L Allen; born 8 February 1799, died 27 December 1881, never married.
Mary Ann Allen; born 13 January 1802, died 10 May 1847, married Truman Cottle 25 May 1837, no children.
Tristram Allen, Jr.; born 5 September 1804, died 23 June 1864, married Tamson Cottle 12 December 1833, no children.
Deborah Allen: born 24 January 1807, died 11 December 1847, never married.
Frederic(k) Allen; born 25 August 1811, died 17 March 1858, married Charlotte Wales 2 June 1842 in Hallowell, Maine.
Clarissa M. Allen; born 25 February 1814, died 18 April 1886, never married.
