DNA Connections
It may be possible to confirm family relationships with Joost by comparing test results with other carriers of his Y-chromosome or his mother's mitochondrial DNA.
However, there are no known yDNA or mtDNA test-takers in his direct paternal or maternal line.
It is likely that these autosomal DNA test-takers will share some percentage of DNA with Joost:
The fact that there is no confirmation, source, or corroborating evidence that it is factual, which is the standard. Wikitree information is supposed to promote facts supported by sources, otherwise state "unknown". Beaune is also historically a very Catholic area, being influced by the Duke of Burgundy, and not an area of Protestant activity. Finally, de Baun is pronounced "duh Bawn" and Beaune is pronounced, roughly, "bone", so although they look slightly similar, the words are not the same. Beaune is a fabulous area to visit, however!
In a situation like this, the text section of the profile should describe and discuss the tradition (and/or the history of speculation, or publications that made this claim, etc.) that this man was from Beaune, along with the evidence or lack of evidence that supports or refutes this notion. In the absence of solid information to the contrary, it would be best to keep the questionable birthplace in the data field for now, but mark it as "uncertain."
I like to think of the text section of the profile (Biography, Research Notes, and Sources) as the heart of the profile, and the data fields as merely a summary index of a few key facts. And since this is a Wiki, if there are differing opinions about the facts of a person's life, we can't resolve the questions by deleting data-field information that we think is wrong -- it will simply reappear. Instead, we need to acknowledge the uncertainty/controversy and discuss the evidence.
This is a very interesting person. I am currently doing research to the family De Baen in the Netherlands which later was changed to: De Baan. As you mentioned Joost de Baen left France to travel to Middleburg. A place relatively nearby Hellevoetsluis. I am curious if there is a connection between Joost and Leendert Jansz de Baan (abt.1679-). To be continued. I am going to do more research!
Debaun-17 and De Baun-3 appear to represent the same person because: This is the oldest paternal ancestor in this chain in need of a merge into the NNS PPP. No tree conflicts. The exact death to keep from this match is Died November 19, 1721. Thanks!

Supposedly a Huguenot as well. Several descendents have church records at Kakiat but I have not located records prior to 1774. I suspect they are part of the Tappan records.
