Yes from my research, this John William Dowing was not the son of Thomas Downing of Pennsylvania. There's quite a bit of known history on Thomas Downing. The town of Milltown was renamed in his honor to Downingtown in 1812. There is an alternative birthday of 1712 for John William, but I have not run across any other information that might suggest he was the son of Thomas. The biggest disparity is that John William was from Virginia.
I don't believe this William John Downing is the son of Thomas Downing and Thomazine (Beer) Downing. Thomas and Thomazine did have a son named William born 18 months before this William, but he was born in Chester County, PA, as were all their children except the first two who were born in England. William's first wife was named Ellen John and his second named Margaret Halliday Miller. I can find no evidence that Thomas and Thomazine ever visited Virginia (and that would have been a long and noteworthy trek to make from Chester County, Pennsylvania in the early 1720s). I'll put my sources in for the Chester County William Downing so the evidence will be freely available, but this William John Downing doesn't seem to be the son of Thomas and Thomazine.
