History of the Bone Family of America states her father is John Houston. Her great grandfather, and John's grandfather was also John Houston. Her grandfather's name is not given. The great grandfather restored the manor house and was active in the affairs of Johnston and Glasgow area.
John, her father was born about 1657. He married before 1687, and shortly thereafter migrated to Ireland, where they had numerous children. Only four are known to have live to adulthood. They children are:
There are problems with the above data stating Margaret Houston was the daughter of Samuel John Houston. First, it states she was born circa 1701 in PA. Samuel John Houston never came to the colonies and he died in Ireland. Samuel's widow Margaret did not come to the colonies until around 1730-1735 with her son John. Based on this, children of Samuel John and Margaret Houston could not have been born in the colonies. It would appear the father of the Margaret who married William Bone was not Samuel John Houston.
