Dr John Matthews, perhaps son of John Matthews of Boston, was born in 1660 in Massachusetts[1], resided in Marlborough Massachusetts, and died some time after 1729 in Marlborough, Middlesex, Massachusetts. His home was in the south part of the town which was later set off as the town of Southborough, on what is known as the Gilmore place near Southville. His first marriage was to Mary Johnson, daughter of Jonathan Johnson of Haverhill, on September 20 1686. She died June 22, 1710. His second marriage was on December 3 1713 to Sarah Garfield.[2]

Probate
John Mathis of Southborough, physician died intestate and on 6 February 1739/40, John Mathis of Southborough, yeoman was granted the administration of his estate.[4]
In 1740, his son Daniel, and two sons-in-law, Jonathan Witt and Timothy Johnson objected to his son John being admitted as administrator to his estate. The court ordered that the administration be granted to John Mathias as long as he provided good and sufficient sureties on the estate.[5]
His inventory was taken on 11 February 1739/40 in Southborough.[6]
In 1741, an account of his estate by his son John Mathias was recorded which included debts paid, doctor, recording deeds, and administration fees.[7]
In 1742, his estate was set out to this widow, and Jonathan Witt (husband of Lydia), Ruth, wife of Timothy Johnson, Daniel Mathias, and John Mathias.[8]
Notes
The name Matthews is of English origin and is spelled variously Matthes, Mathes, Mathis, Matthews, Mathews, etc. At least eight immigrants of the name were in Massachusetts before 1650. One of them, John Matthews, was a tailor living in Boston who sold a house and land there, October 10 1649. His will was proved April 11 1670, bequeathing his dwelling house to wife Elizabeth, to son John, perhaps the John mentioned below, and to daughter Wigeer living in Dartmouth England.[3]

"No. 16. John Mathews' Garrison. It was in what is now Southborough."
From 1701 to 1713, the pioneers lived in great fear, as Indian raids killed whole families and various individuals unable to get to safety. Houses and buildings and belongings were burnt. Because of this, the inhabitants of Marlborough and nearby set up 26 fortifications, garrisons, and garrison houses. The 16th one was known as John Mathews' Garrison. It may have been a fortification near his house, or it may have been his own house, especially fortified. It was built and defended by his family and other nearby families, assigned to this garrison.
"Will of Jonathan Johnson Sr", signed on March 18, 1712; Extracts:
"and as for my Daughter Mary Mathes though shee be dead yet I do remember Hur and I have given to Hur in hur lifetim part of hur porshon in a deed of gift in land and medow to Hur and Hur children and now I have completed what I intended for their porshon in a deed of lands to Hur chilldren" (his daughter Mary died in June of 1710)
"Itim I give to my sun in law Joh mathes my coopring tools to be delivered to him within three month after my deceac." (he left John Matthews his coopering tools, for making barrels and other staved containers and implements)
"Further I make my well beloed son William Johnson overseer Trustee and Keeper of a Deed of Gift of Lands made unto my Grandchildren to John Daniell and Liddia Mathews and Ruth Matheus which sd Deed is to be by him my sd son Kept untill such time as they my sd Grandchildren Pay unto me or my Heirs or Exec* the sum of Ten Pounds to witt that John Mathews afforesd Pay four pounds Daniell Liddia and Ruth Mathews pay each and every of them Respectively the full and Compleat sum of Forty shillings a Peace : at ye payment of all and every of the sums afforesd, my will is that sd Deed shall be Delivered to them ; the Lawful 1 Interest of ye sd ten pound being by each person above named to be paid together with the Principall according to each persons proportion therein" (an arrangement that appears to be land granted by him to his grandchildren John, Daniel, Ruth, and Lydia, for certain sums in return, paid to his estate)

DNA Connections
It may be possible to confirm family relationships with John by comparing test results with other carriers of his Y-chromosome or his mother's mitochondrial DNA.
However, there are no known yDNA or mtDNA test-takers in his direct paternal or maternal line.
It is likely that these autosomal DNA test-takers will share some percentage of DNA with John:
I agree with Dani Desio's comment that children from 5 forward listed here are those of his son, Daniel Sr. However, my records show Dr. John Matthews Jr. had five children: two sons, John and Daniel; and three daughters, Mary, Lydia, and Ruth.
From my source record: "Savage, in his Genealogical Dictionary, vol. 3, p. 176, states that John Matthews of Marlborough, Mass., whose parentage he does not give, was at Marlborough, as Barry thinks, in 1681, married Mary, daughter of Jonathan Johnson, and had Lydia, born 16 Mar. 1691 (i.e., 1690/1), died at the age of 15 years, Ruth, born 9 May 1693, John, born 18 Jan. 1695 (i.e., 1694/5), and Daniel, born in March 1697. His wife died 22 June 1710, and he married again in 1713, Sarah Garfield.
I believe the biography for this John Matthews has been accidentally mixed up with his son John Matthews. Or there may be a formatting issue. My records indicate he only had 6 children, the 5th in 1696, so this conflicts with the listed date of death here. Several of the children listed here are those of his son's.
