Jonathan Perry listed in the 1800 Federal Census for Carlisle, MA, as: 1 male age 26 to 44, 2 boys under 10, 2 girls under 10 (Jonathan had only 1 girl at that time, so we should assume that Tryphena Hodgman, his wife's daughter by a previous marriage, was also was living with them at that time), and one female 26 to 44. The Middlesex Canal construction included Carlisle and was conducted from 1794 to 1803. Jonathan probably named his son, James Sullivan Perry after James Sullivan, the leading force in building the Middlesex Canal from Lowell to Boston in 1794-1803. Sullivan was born in ME, but lived in Groton, MA at the time that Jonathan was quite young. Sullivan married Martha Langdon (b: abt. 1746).
A company to build the Middlesex Canal was organized in 1793 by James Sullivan, later governor of Massachusetts and for whom Sullivan Square at the canal's Charlestown end was named. Colonel Baldwin, who became the project's superintendent, was Sullivan's partner. The digging began in 1795, with local farmers working when not tending their fields, and it was completed eight years later.
Perhaps Jonathan Perry worked on the construction. Sullivan later became Governor of MA and died by 1808.
Note that the Carlisle VR has no record of any Perry births, marriages, or deaths, so the Jonathan Perry who lived there in 1800 may have been very temporarily in town.
He is listed in the 1810 Federal Census for Springfield VT as: 22010+31110. The first 2 were James and George, still under 10 years old. The next 2 were John and Jonathan Jr., both between 10 and 15. The 3 girls of ages under 10 were Sarah, Rebecca, and Esther. The next one was Polly. The girl in the age 10 to 15 is not one of his known daughters. Probably she is Tryphena Hodgman, the daughter from Tryphena's previous marriage to Samuel Hodgman. This accounts for all his children except Jarvis who wasn't born until 7 years later.
