I have found an 1850 Census that shows the child of =Samuel Shipp born 1806 as Saml born 1848 which would indicate that there may well have been two Samuel E Shipp https://www.familysearch.org/ark:/61903/1:1:M8D2-723

The 1900 Census data stating the name to be Shipp is incorrect. There is a mark on the page after the name which was picked up as an a. The last name is Shipp

I have doubts that Samuel was a Junior. I do not find any proof of this. ds
