I deleted the message I sent, but now I can't find the profile it referenced.

Depending on your e-mail software, and how you manage it, it could still be in your trash.  I don't know of any other way.

I looked, trash was already emptied
The only other thing you could do is ask the recipient if he still has it, and ask him to forward it back.  You do get a cc when you send a message via the site, but then you need to put it in your 'Sent' file (or somewhere, depending on how you organize).  If you don't remember the recipient, I think you're out of luck.
I think I'm out of luck.

Now, I'm wondering how WT knows if a member has contacted another 3 times about an issue before intervening, if there are no records of pms
There are three steps in the Unresponsive Profile Manager process, aren't there?  Leave a message on the person's profile, send a Trusted List request, and send a personal message.  So if the case you asked about is this type of thing, you should have a record of your TL request, and your comment should be on the person's profile.  I haven't been through the process, but my guess is that the Mentor (or whoever intervenes) will, as the Honor Code requires, assume you are honest.  But if you have records of the other two steps, just to be safe you could send one more PM and this time keep a record.
Issue resolved.  Altho the PM didn't reply to me, he appears to have fixed the problem. I discovered this by accident, but at least it is done.
