What is the best way to export WikiTree information back to my original gedcom?

Don't. It doesn't go back to the fields where it is required to be.

So, what I am starting to think is that I may just have two windows open on my computer: one looking at WikiTree, and another looking at my genealogy software tree, and painstakingly compare each profile “by hand”. What a drag.

It's the most efficient way I've found. I review and improve the sources in my own tree at the same time that I edit the corresponding WT profile. I use ORA for sourcing so I only look up a source once, and paste twice - into the profile and into my Legacy file. You have to clean up behind gedcoms on WT. It seems easier to me to do it all manually.
Desktop software ignores the middle names because that is not a standard gedcom field.

Sources in the bio are turned into wiki markup or html code (not sure which) that is a lot of work to cleanup.

Some wikitree specific fields are exported and get imported into your software.

Other last names get put into a given name field (in RootsMagic anyway).

When baptism/burial dates are used in lieu of birth/death dates you need to fix these.

Formatting in the bio (bold, italic, indent, etc) gets turned into code.

Children are usually not in chronological order.

If children are not linked to two parents you can get phantom spouses/parents (in RootsMagic).

There may be other issues ...
