Hi,my mom's sister's husband was adopted by his dad's cousin, who married his mother after his dad passed away. He has one sister who is the child of his mom and this person.his other brother shares the same parents as him.wil this cause a clash somewhere in the family tree or do i simply untick his where they ask if child is of both parents. How does adoptive children work, that are actually blood relatives?

If yoiu stick to only adding biological parents as parents in the data section you won't have a problem.  Add adopting parents and other relationships on the biography (with links) and you can explain things like being a blood relation as well as an adoptive parent.
