Can I merge Duplicates on my GEDcom that I discovered when I alphabetized my GEDcom list?

Yes you can. It's pretty easy when they are both profiles you manage.

Sometimes when I accidentally make a duplicate, I'll try and find another family member that does not have a profile yet and recycle it. Slightly more efficient than a merge, slightly better use of the computer's resources.

When you discover that a person has two records in your Gedcom, you should look at the two records, determine which one is better, then mark the other (lesser-quality) record as "COMPLETE" using the checkbox on the left. That way, you will know that you shouldn't add that record to WikiTree.
