The data fields identify one set of parents. The narrative a different set.  What will it take to confirm who his parents were?

Yes indeed, this family narrative has some inconsistencies. I have found an online copy of:

Notes on the history of the church and parish of Rattlesden, in the county of Suffolk : together with a copy of the parish registers from 1558 to 1758, and index of the marriages.

The transcript of the parish registers start on page 220 (image 253). The registers start in the year 1558.

Henry does not appear in the register for 1560.

The first mention of the name Scott in any variant is in 1567 (image 258):

Dinay the dawghter of Edmund Scote and Joane his wife baptised 18 June 1567

Ursula Scott baptized February 14, 1598.
Robert Scott baptized November 15, 1604.
Roger Scott baptized November 15, 1604.
Dorothy Scott born about 1606.

Unfortunately, unless the FAG profile includes sources (they typically don't),  we can't rely on it.  But I'll take a look.

Dorothy Scott, daughter of Henry seems not to have existed (except in Ancestry family trees). She has no mention in the Rattlesden parish records, and I can't find any reference to her elsewhere in Suffolk in case she had wandered in from another tree.

I suggest she is disconnected from Henry and Martha as parents, pending further investigations.

As no sources for Dorothy have been forthcoming, I have disconnected her from Henry and Martha today.
