Great question Jodie.

Different people handle this different ways.

Since Genealogy really comes down to gene's - DNA -  place the bio father as the father.  This will follow the line back along the bio father's line.  Then Add the adoptive father - or the one on the birth certificate in the bio section with an explanation.

Hi Jodie,

There may be a notation or comment or code on the birth certificate to show it was amended & why. If there is obtain a copy of the document relating to the code and that should explain more about the reason for the difference in fathers on the birth certificate. Or if there is a notation put that in the bio section, unless it is really sensitive.

All the best

Billy
It would be a bonus. If both. Bio and non-bio father showed in the  tree.
