It is likely that this John Whitaker is not the son of John Whitaker and Martha (Gough) Whitaker. A number of Y-DNA testers who say they are descendants of John Whitaker and Martha (Gough) Whitaker has tested into the Y-DNA haplogroups of R-M269. A likely descendent of this John has tested into the Y-DNA haplogroup of I-M253. It is not possible for descendent sons from the same man test into these both of these groups. Also, looking at the Profile of the older John, that family had two John Whitakers listed as sons. I have removed the connection to John Whitaker and Martha (Gough) Whitaker in this johns profile.

Here are a few good factual reasons to doubt that John Hancock Whitaker (Whitaker-1522) is a son to William Whitaker (Whitaker-206).

1) In the document 'Whitaker, H. (1983). Record of the Whitaker families of N.C. Salt Lake City, Utah: Filmed by the Genealogical Society of Utah'. which was originally compiled in 1872 by Henry Whitaker (Whitaker-2087), the Great Grandson to William Whitaker (Whitaker-206), there where 5 sons and 3 daughters of William and Elizabeth (Carleton) Whitaker. The names of the five sons were Marcus, Samuel, William, Peter and Joshua. according to this document, there was no son named John.

2) The current best guess of the Y-DNA Haplogroup of William Whitaker (Whitaker-206), and therefore of his sons. is I-M253. This comes from the webpage http://www.couchgenweb.com/family/samuelw1753.htm and the website https://www.familytreedna.com/public/Whitaker?iframe=yresults, where see the Y-DNA haplogroup for C Bruce Whitaker, the compiler of the genealogical book "C. Bruce Whitaker, The Whitaker Family of Buncombe County, North Carolina and Genealogies of the Reed, Harper, and Wright Families. (Ward Publishing Company, Ashville, NC. 1989), [FHL book 929.273 W58wc].". This book is an update of the work of Henry Whitaker (Whitaker-206) in 1 above.

3) Again, looking in https://www.familytreedna.com/public/Whitaker?iframe=yresults, we see the Kit id 11995, with the paternal Ancestor "John Whitaker b.1755 Pitt Co, NC, d.1835 Ala.". This referring to the son of Whitaker-1522, John Whitaker Jr (Whitaker-1521). The Y-DNA Haplogroup of this man is R-M269, which means that is the Haplogroup of Whitaker-1522. We have no lineage to use so we can check if fact this is true, but on the Find-a-grace for John Jr, https://www.findagrave.com/memorial/43563367/john-whitaker, you will find this "DNA of John Whitaker's descendants match closely to those of Mark Whitaker (1677-1729) of Baltimore and wife Catherine Teague". and if you look again on that Y-DNA report in Whittakers Project from FTDNA you will see that these are likely the project members in Group1, and they are all R-M269 Haplogroup Whitakers.

4) if the lineage of the two men in 2 and 3 are true, then it is not possible for both to have the common ancestor of William Whitaker (1701). More data should help resolve this conflict.

This man cannot be the son of William Whitaker (Whitaker-206) and Elizabeth (Carleton) Whitaker (Carleton-67). They were not married until 1722 and were living in Pennsylvania until the 1750s.
