Who were his parents?
The clues in general come from DNA matches that look promising, and as such, we would love to hear from any descendant or relative of those listed below who have DNA tested to see if any further clues may be gleaned as to where the connection is.
Feel free to extend the pedigrees of any people listed here, the more connections the more chance of finding the links, documentation, DNA hints.....
DNA
yDNA matches had proved elusive - up until Apr 2023 when a very welcome, BigY exact match turned up. It certainly explained how come it was so hard proving the Henderson ancestry of James Henderson born 1813. He was genetically Jenkins which corroborated the growing suspicions from the yDNA mismatch between the 4th cousin down from James' brother Archibald. We do now know that this unexpected yDNA disconnect is on our James side, not that for brother Archibald's line given the 4th cousin does have matches to several Henderson families from the Perthshire/Stirlingshire area.

The most promising autosomal DNA leads were a solid, triangulated match between descendants from separate lines down from Peter Junkine/Jenkins & Jean McNie (see links below) with descendants of Archibald's son James and wife Amelia Millar, also from at least two separate lines.
A closer look at the tree for an elusive 40cMs segment match mystery for some years, extending the tree further, leads back to the grandparents of the above Peter Junkine/Jenkins on one branch. Unfortunately, DNA comparisons for this segment aren't possible as the 40cMs tester is only on FTDNA, the others not there.
The Jenkins family is from around Thornhill, Kincardine (Perthshire) which is promising. The McNie side MAY have Chrystal connections from around Kippen (Stirlingshire) - so more likely Archibald's daughter-in-law Amelia's brickwall?
The quest for Archibald's origins remains as James still had half siblings (assumed to be) descending from Archibald.
Autosomal matches are, of course, patchy and hard to prove as definitively as yDNA connections, given Archibald has to have been born 1775/1785 ish.
Other promising matches that could lead to further clarification:
Triangulated matches have now (Feb'21) been found between descendants of Thomas Meikle Forrest and Jeannie Cochran, our Henderson/Millar kits and descendants of the above Jenkins/McNie family where the most promising line of the new connections' ancestry is that back from Jeannie Cochran, although we have not ruled out her husband's ancestry as that responsible for the shared DNA as yet.
The above Junkine/Jenkins family also leads back to the family of Robert Buchanan and Janet Monteith whose descendants can account for many of the connections to the previously identified "of interest" family of Andrew & Janet (Doig) Doig who are producing DNA matches to descendants of Archibald and Margaret (McEwan) Henderson, that so far do not appear to be from Archibald's McEwan side. As this family was also from around Kilmadock, this is a promising development.
- Circumstantial evidence: a witness to the 1765 baptism of their son Walter was a John Henderson of Murdockstown (see The Doig Family Society person 289.) although this might be a complete red herring!
Fantastic to be able to connect so many of the matches into the one tree, very frustrating to not be able to figure out how Archibald Henderson fits into it!!
Along the way another clutch of matches to a Faichney family has now been connected via a triangulated group where their Eadie connection leads back to the sister (Elizabeth) of the above Janet Monteith.
The places
Most likely baptism: 29 Aug 1779 Kilmadock, Perthshire to William HENDERSON & Marrion ROBERTSON
Married in 1804 at Stirling, Scotland, banns called Stirling and Kincardine by Doune, Perthshire (wife Margaret's parish).
A blacksmith at the Bridge of Allan, Archibald also appears in the cash books of the Stirling of Keir Estate.
