DNA Connections
It may be possible to confirm family relationships with Thomas by comparing test results with other carriers of his Y-chromosome or his mother's mitochondrial DNA. However, there are no known yDNA or mtDNA test-takers in his direct paternal or maternal line. It is likely that these autosomal DNA test-takers will share some percentage of DNA with Thomas:

The issue of spelling of surnames is addressed at http://www.johnowensmith.co.uk/baptisms/baptisms.htm where it is stated that "Spelling was not significant until well into the 1800s"

What they have done there is transcribe as recorded and added a family grouping using local knowledge to identify which variations should be grouped together.

For Thomas they have chosen Combes presumably using local knowledge - see http://www.johnowensmith.co.uk/baptisms/bapt-C.htm

Incidentally his mother's forename is spelled Joane there but seems to me to be spelled Jane on the image at http://search.ancestry.com.au/cgi-bin/sse.dll?db=4790&h=2483887&indiv=try

I suggest that it might be a good idea to bow to local knowledge and choose Combes for Thomas

Make sure you do the merge in the correct order so that the profile with the lowest number becomes the primary profile.

Coombes-63 and Coombs-279 appear to represent the same person because: Same parents. Same dates. Same place. Duplication was a result of a merge for his father John.
