There is a possibility that Margaret Miller was the wife of William Wilson, Sr. given Margaret and William Wilson in 1689 were the two executors of Margaret's father's (John Miller b- Abt. 1636) will. I have seen that often a daughter and/or her husband will be the executors of the daughter's father's estate. William Wilson, Sr. also witness the 1689 will of a John Grove in Isle of Wight County with Edward Miller-I (Margaret's uncle). William Wilson, Sr. represented Elizabeth City County in the Virginia House of Burgesses. Margaret (Wilson?) Miller's uncle (Edward Miller-I) was married to Sara (Smith) Miller. Sara's father (Nicholas Smyth/Smith) represented Isle of Wight County in the Virginia House of Burgesses.
Based on father's (John Miller) will, Margaret was likely John's oldest child. Her mother likely was named Elizabeth (based on Scottish naming patterns of children; however this is not strictly followed).
