No birth registration matching this birth date found in England/Wales, in Ireland, or in Scotland. There were also Quiltys in America, so it seems premature to conclude he was born in the UK.
An Ancestry family tree Ancestry Profile has him born in Waterford, the son of John and Mary Quilty (1901 census, 1911 census). The corresponding birth registration is for a birth on 28 Jun 1896 in Waterford, so doesn't match the birth date in the 1939 register. It's possible the tree was made by a descendant and is correct, and the family lost track of John Joseph's birth date or a mistake was made in the 1939 register, but it seems premature to conclude this John Quilty in Waterford was John Joseph Quilty without more evidence.
