The county is named for the Onondaga nation of the Haudenosaunee or Iroquois Confederacy. The Onondaga had sided with the British in the American Revolution hoping to deter further encroachment on their land by the colonists. Following the war, they were forced to give up most of their land. However, they retain a 9.3 square mile reservation location within Onondaga County.

New York State used the land to create the Military Tract. The land was surveyed, divided into towns and subdivided into lots. The lots were awarded to veterans as payment for their service in the war. The Towns of Homer, Pompey, Manlius, Lysander, Marcellus, Ulysses, Milton, Scipio, Ovid, Aurelius and Romulus formed the original Onondaga County. Parts of the county were split off when Cayuga, Cortland and Oswego Counties were formed.
