He married his cousin Mary Wanton and was the father of Rebecca Saltonstall Christophers, Gurdon Saltonstall, Mary Wanton Saltonstall Coit, Ann Dudley Saltonstall, and Dr. Winthrop Saltonstall, Jr.

Their marriage 17 April 1763 was registered both in Newport, RI and in New London, CT.
