Nathaniel Whittemore, Jr. is the son of Nathaniel Whittemore and Sarah (Rice) Whittemore.

On April 20, 1780, Nathaniel married Lucy Harrington, the youngest daughter of George Harrington, of Brookfield, Massachusetts, by his first wife, Rebecca. Lucy died at Peterborough, New Hampshire in July, 1791.

• Paul Whittemore, born December 8, 1780, at Brookfield, Mass, married Alice Lovering, of Boston.

• Nathaniel, Whittemore, 3rd, born May 21, 1783, at Peterborough, NH, married Betsey Dodge, of New Boston, in 1808.

• James Whittemore, born May 9, 1785, at Peterborough, NH, died at Boston, March 18, 1816, unmarried

• Bernard Whittemore, born August 13, 1787, at Peterborough, NH, died August 8, 1846, married Jane Holmes, of Peterborough, on December 25, 1815.

• Lucy Whittemore, born May 14, 1789, at Peterborough, NH, died June 21, 1789

• Thomas H. Whittemore, born September 3, 1790, at Peterborough, NH, died May 23, 1849 married Melinda Cresson, on November 1, 1809

On January 2, 1792, Nathaniel married Phebe Waite, of Leicester, who died June 8, 1834, at the age of 77 years.

• Lucy Whittemore, born July 22, 1795, died March 13, 1818, at Plymouth, New York, married William Farwell, of Fitchburg, Mass on June 2, 1813, mother of three children.

• Phebe Read Whittemore, born July 29, 1797, married Elisha Stetson of Medford, Mass on February 8, 1824, had six children.

• Elizabeth "Eliza" Waite Whittemore, born October 10, 1799, died October 14, 1871, at Templeton, Mass, married William Simmons on August 27, 1820, mother of five children.

• Son, born October 29, 1801

• Daughter, born October 9, 1893, died October 23, 1808

• Thirsa Wilson Whittemore, born March 5, 1805, died December 24, 1855, at Peterborough
