He married Catherine Call and they had two sons:
- Donald Henry Aylmer Mackinnon
- General George Henry Mackinnon b. 1806, d. 16 Sep 1899
He was killed in action in Ciudad Rodrigo during the Peninsular Wars in 1812. His widow remarried to an Irish squire in 1814.
