I had the same GEDCOM problem. Being a fellow academic, I also felt the need to do 5000 at once. What I found was that about 80% of my ancestors were already on WikiTree, which meant that I had to generate profiles for several hundred people. There is a way to break it into more manageable bites - try creating a GEDCOM for only the 3 or 4 most recent generations. You are more likely to hit duplicate profiles after that. Also, be aware that WikiTree is very precise about surnames so Samuel Blakeslee and Samuel Blakesley would turn up as two different people even though it's the same fellow.

If neither of these catches your eye, use the Pre-1700 Projects list to find other possibilities. Review the project page to learn about resources and guidelines as well as how to collaborate with the project members.
